Utility description: Live Attenuated Vaccine Genetic Stability

Live Attenuated Vaccine Genetic Stability Quality Checker — Control of Genetic Stability of Live Attenuated Vaccines

ℹ️ Utility analyzes sequencing data (NGS/Sanger) to confirm genetic stability of live attenuated vaccines according to WHO and Ph. Eur. 5.2.14:
     • Sequence Identity: Comparison with Master Seed reference genome.
     • Attenuation Markers: Verification of specific mutations ensuring virus attenuation.
     • Reversion to Virulence: Strict control for absence of back-mutations restoring pathogenicity.
     • Data Quality: Coverage Depth control for variant calling reliability.
     • Genetic Drift: Assessment of total accumulated mutations.

⚠️ CRITICAL:
     • Detection of Reversion Markers means the virus may revert to wild type and cause disease.
     • Loss of even one key attenuation mutation renders the batch defective and dangerous.

Usage:
LiveAttenuatedVaccineGeneticStabilityQualityChecker.exe → demo mode (console output)
  LiveAttenuatedVaccineGeneticStabilityQualityChecker.exe input.csv output.json → evaluate your data

Input format:
BatchNumber,ProductName,VirusStrain,SequenceIdentity_Percent,MutationsInAttenuationSites,TotalMutations_vs_MasterSeed,CoverageDepth_X,ReversionMarkersDetected,PassageNumber

Example:
  GEN-STAB-001,OPV Type 2,Sabin 2,99.95,3,5,500.0,None,40

— WHY IS THIS NEEDED?
Live vaccines contain replicating virus. During production (cell passages), the virus evolves.
It is critical to ensure it has not "corrected" the mutations that made it safe (attenuated).
Genetic stability is the foundation of live vaccine safety (OPV, MMR, Varicella, Yellow Fever).

⚠️ CRITICAL:
• Master Seed System: All comparisons are made against the approved Master Seed Virus.
• Attenuation Sites: Each virus has a known set of nucleotides/amino acids responsible for attenuation (e.g., positions 481, 744, 2493 for Sabin poliovirus).
• Reversion: Even single cases of reversion in the viral population (quasispecies) can be dangerous for immunocompromised patients.
• NGS vs Sanger: NGS is preferred as it allows detection of minor variants (low-frequency mutations) that Sanger might miss.

Key features:
• Automatic check of key attenuation sites
• Detection of reversion to virulence markers
• Sequencing quality control (Coverage)
• Overall genetic drift assessment
• Generation of reports for regulatory dossiers and LIMS LabWare
• Compliance with WHO TRS and Ph. Eur. requirements

Critical parameters:
• Identity: ≥ 99.9%
• Attenuation Mutations: Strict match to reference
• Reversion Markers: Absent (None)
• Coverage: ≥ 100x (for NGS)
• Total Mutations: Minimal count (virus-dependent)

💡 Usage tips:
1. Bioinformatics: Use validated pipelines for read alignment and variant calling.
2. Reference: Ensure current Master Seed sequence is used, not just wild type from GenBank.
3. Quasispecies: Analyze not only consensus sequence but also allele frequency to detect emerging reversion.
4. Passages: Higher passage number of production strain increases mutation risk. Control is mandatory at each stage.
5. Interpretation: Not all mutations are dangerous. Synonymous substitutions are often neutral. Focus on non-synonymous substitutions in structural proteins.

⚠️ Note: For some viruses (e.g., influenza), genetic variability is high, and stability criteria focus on specific hemagglutinin and neuraminidase genes rather than the whole genome.

QA/QC and change control

  • Do not rename columns without updating validator, documentation and test set.
  • Retain input.csv, output.json, executable version and checksum.
  • Before production use, perform IQ/OQ/PQ or equivalent CSV/CSA verification.
  • Critical limits shall be verified against the approved specification, registration dossier and local SOPs.
  • The utility provides structured QC decision support; final release decision remains with QA/QP and approved procedures.
