ℹ️ Utility analyzes sequencing data (NGS/Sanger) to confirm genetic stability of live attenuated vaccines according to WHO and Ph. Eur. 5.2.14:

⚠️ CRITICAL:
• Detection of Reversion Markers means the virus may revert to wild type and cause disease.
• Loss of even one key attenuation mutation renders the batch defective and dangerous.

— WHY IS THIS NEEDED?
Live vaccines contain replicating virus. During production (cell passages), the virus evolves.
It is critical to ensure it has not "corrected" the mutations that made it safe (attenuated).
Genetic stability is the foundation of live vaccine safety (OPV, MMR, Varicella, Yellow Fever).
⚠️ CRITICAL:
• Master Seed System: All comparisons are made against the approved Master Seed Virus.
• Attenuation Sites: Each virus has a known set of nucleotides/amino acids responsible for attenuation (e.g., positions 481, 744, 2493 for Sabin poliovirus).
• Reversion: Even single cases of reversion in the viral population (quasispecies) can be dangerous for immunocompromised patients.
• NGS vs Sanger: NGS is preferred as it allows detection of minor variants (low-frequency mutations) that Sanger might miss.

💡 Usage tips:
1. Bioinformatics: Use validated pipelines for read alignment and variant calling.
2. Reference: Ensure current Master Seed sequence is used, not just wild type from GenBank.
3. Quasispecies: Analyze not only consensus sequence but also allele frequency to detect emerging reversion.
4. Passages: Higher passage number of production strain increases mutation risk. Control is mandatory at each stage.
5. Interpretation: Not all mutations are dangerous. Synonymous substitutions are often neutral. Focus on non-synonymous substitutions in structural proteins.
